When making custom shooting settings in positions 1,2,3 on the dial are they seperated when in photo mode or video mode?

Yes they are separate, you can set individual settings for stills and movie modes. You can also select whether to use a common setting or separate settings for stills/movies when shooting in other modes like M. You'll find this option under: MENU → (Setup) → [Operation Customize] → Select [Different Set for Still/Mv].
